Joe Miller surprises everyone (including his junior barrister, Abby Thompson) by pleading not guilty to Danny Latimer's murder. Ellie Miller is now a uniformed police officer in Devon, while her nephew Olly Stevens cares for her son Tom (who blames Ellie for his father's incarceration). The Latimers convince highly respected, retired Queen's Counsel, Jocelyn Knight (a local resident) to help prosecute Joe. Joe hires Knight's former protégé, barrister Sharon Bishop as his defence counsel. Bishop immediately secures an order to exhume Danny's body. Alec Hardy, still living in Broadchurch, admits to Ellie that a witness in the Sandbrook child murder case, Claire Ripley, is living in Broadchurch. She is a witness in the case, he says, and named her husband, Lee Ashworth, as the murderer. Protecting her is the reason he came to Broadchurch. Hardy convinces Ellie to stay with Claire as a safety measure; she accidentally discovers, in a blank card contained in an envelope wrapped in lace, a pressed bluebell. Meanwhile, Ashworth arrives in Broadchurch and steals phone records and a letter about Hardy's medical condition from Hardy's riverside house. Mark Latimer is seen spending time with Tom in Susan Wright's old caravan. Reverend Paul Coates secretly provides spiritual counsel to Joe, while dating hotel owner Becca Fisher.

Claire receives a voicemail from Lee, and Hardy confronts his old nemesis. Ellie discovers information on the Sandbrook case at the chalet, angers Hardy. Beth and Mark disagree on how to keep their marriage intact. Jocelyn meets with Ellie and Hardy, and tells them Ellie's assault on Joe (depicted in series one) has jeopardized the case. Rev. Coates meets with Joe, then lies to Beth about seeing him. Hardy wants Claire to confront Lee, and Ellie convinces her to do so. Hardy finds the pressed bluebells in Claire's home. Beth inappropriately invites Jocelyn to a meeting with her family and friends, and Jocelyn warns them that a conviction is not guaranteed. Bishop has a personal call with someone in trouble. Joe's trial begins. Beth testifies, and is forced to reveal Mark's affair with Becca Fisher and how Mark struck Danny. Hardy testifies to Ellie's assault on Joe, and Judge Sonia Sharma excludes Joe's confession from evidence. Ellie returns to her old home, where Claire will meet Lee. Nige Carter sees Ellie there. Mark meets with Tom, and confesses his guilt over Danny's death. Nige sees Ellie at the Miller house, and tells Beth. Hardy preps the Miller house with recording devices, then gets Lee. Ellie arrives with Claire, who meets with Lee. When Beth arrives and accosts Ellie, Lee escapes with Claire. Beth's water breaks as she goes into labor.

Mark tells Beth he wants to take off work to help care for baby Elizabeth, and later tells Tom he cannot meet with him any more. Lee confronts Ellie and warns her that Hardy and Claire are lovers. Lucy testifies that she saw Joe putting a bag into a skip the night Danny died. A fellow paramedic testifies about Joe's violent temper. Bishop and Thompson decide Joe can't be put on the witness stand. As Ellie drives Hardy to Sandbrook, he tells her about finding Pippa Gillespie's body. Lee and Claire spend the night making love. Hardy meets with Cate Gillespie, who tells a startled Hardy that her husband, Ricky, was having an affair with Claire. She also tells him that Ricky was not with her the night Pippa and Lisa were kidnapped. Hardy and Ellie meet with Hardy's ex-wife, Tess, who refuses to reopen the case. Susan tells Nige she's dying of cancer, but he doesn't believe her. While at dinner with his ex-wife and daughter, Hardy is accosted by Ricky Gillespie—who tells him to stop investigating the Sandbrook case. Hardy wonders if he has accused the wrong man. Ellie tells Hardy about Claire's mobile phone Internet searches, which were all about Lee. She also reveals that Claire only had two numbers on her phone, Hardy's and an unknown number (which the audience learns is Ricky Gillespie's). Olly posts a picture of Lee on the Broadchurch Echo Web site, alarming many people. Susan testifies that she saw Nige placing Danny's body on the beach at Broadchurch. The audience is shown a picture of a field of bluebells on the wall of Ricky's office.

Tom testifies that Mark admitted guilt over Danny's death, but Jocelyn gets him to admit he lied. Hardy cuts off Claire's protection, then gets more Sandbrook evidence from Tess. Ellie meets with the Gillespies, and Cate denies knowledge of Thorp Agriservices. Hardy shows Ellie a door in the fence between the Gillespie and the Ashworth/Ripley houses, and a flashback reveals Lee built it after he and Claire moved in. Mark testifies to having sex with Becca the night of Danny's murder, and accounts for his whereabouts during two critical hours. Ellie confronts Tom and demands he return home. Bishop gets Mark to admit to confronting Joe in prison, and Bishop asks Justice Sharma to dismiss the case. Knight investigates the breach of procedure, and the court allows the case to proceed. Hardy goes into the hospital to get a pacemaker. Olly sleeps with Abby, who discovers information about Lucy among Olly's papers. Ellie sees a picture of Claire wearing Pippa's pendant, but Claire later destroys it. In separate flashbacks, Lisa Newberry tells Claire that she hates her mother, Lee pleads with Claire not to follow through on their plan, and Claire breaks into Tess' car during the Sandbrook case and steals the pendant.
